During the interviews, you will meet people from our team: your line manager of course, but also other people related to your future role. Job description
We are seeking a Pipeline Engineer / Bioinformatician (4–6 years of experience) to lead the design, optimization, and operation of NGS/omics pipelines for large-scale datasets. In this role, you will collaborate with biologists, data scientists, and platform engineers to transform research experiments into robust, automated workflows that run efficiently on HPC clusters and/or cloud environments.
Key Responsibilities
- Develop and maintain production pipelines for genomics, transcriptomics, and other omics (e.g., alignment, quantification, variant calling, QC, data integration).
- Harden and optimize research code into reproducible workflows (containerization, CI/CD, traceability).
- Optimize compute and storage resources through parallelization, batching, and cost/performance tuning.
- Operate at scale on HPC and cloud environments: submit, monitor, and troubleshoot jobs, ensuring reliability and throughput.
- Plan and execute cloud migrations and transitions from legacy systems, including data migration, backup, and recovery.
- Collaborate cross-functionally with experimental and analytical teams to define requirements, acceptance criteria, and support study deliverables.
- Ensure data governance and compliance by maintaining metadata standards and security protocols.
- Design and maintain AWS data infrastructure, develop and optimize ETL/ELT pipelines, and establish global engineering standards.
Requirements
Education & Experience:
- MSc/PhD in Bioinformatics, Computational Biology, Computer Science, or a related field.
- 4–6 years of hands-on experience designing, validating, and deploying NGS/omics pipelines into production.
- Practical experience running workloads on HPC environments (e.g., SLURM/SGE) and/or cloud platforms.
Technical Skills:
- Strong programming in Python and/or R, shell scripting, Git, and Linux.
- Proficiency with workflow management tools (Nextflow, Snakemake) and containerization (Docker).
- Familiarity with AWS services and cloud-native architectures.
Nice to Have:
- Experience with single-cell and spatial transcriptomics pipelines (e.g., Cell Ranger).
- Data engineering knowledge: data models, object storage structures, metadata management, and reproducible environments.
- Experience with managed batch/execution services, Databricks, or Spark.
- Strong communication skills and ability to work closely with wet-lab and platform teams.
